Renato Santos, who was making his debut for Flamengo, put his side in front on the half-hour mark but Edenilson equalised with 30 minutes remaining.
Paulo André then put the hosts ahead after 75 minutes and Qatari striker Emerson Sheik seemingly wrapped up all three points in the 90th minute.
However, Liedson ensured a nervy finish by scoring Flamengo’s second goal three minutes into stoppage time.
Corinthians held on to claim the win, which moved them into seventh place with 42 points, just three behind Internacional who beat Atlético Mineiro 3-0.
The Timão will travel to Portuguesa on Sunday, in search of another three points to reach their target of 45.
Corinthians are planning on resting their senior players once the club reaches the target, in order to give the team the best possible chance at the FIFA Club World Cup later this year.
